To get the ability to Fly follow these steps.

Step 1. Finish the main story in The Indigo Disk DLC.

Step 2. Go to Classroom 3-2 and talk to Amarys to learn the fly ability.

You will now be able to fly by pressing down the Left Stick when gliding.
